This is for making new genome consensus sequences that are annotated. Makes a new consensus sequence GBK of a ref GBK file from FASTQ reads. The ref GBK file acts as the reference and the new GBK file will have the differences from the FASTQ reads. You can also mask regions (like the barcode regions so those are just reporte as Ns)
